At the General Assembly of the Presbyterian Church of Victoria 13 November 1866, it was moved that the Assembly name the new Presbytery formed from the Presbyteries of Melbourne and Castlemaine. Congregations at Gisborne, Lancefield, Melton, Bacchus Marsh, Ballan, Bulla, and Wyndham detached from the Presbytery of Melbourne together with the congregation at Kyneton from the Presbytery of Castlemaine would form a new Presbytery named “The Presbytery of Macedon and Werribee.”

This name was later shortened to Presbytery of Macedon in 1877.

On 17 October 1958 the General Assembly approved the division of the Presbytery of Macedon with the changes to come into effect from 1 March 1959. The congregations of Castlemaine, Mia Mia, Kynton and Woodend were incorporated into the Presbytery of Bendigo; Daylesford joined the Presbytery of Ballarat and Gisborne, Lancefield-Romsey and Sunbury-Bulla joined the Presbytery of Melbourne West.
